Ecco the Dolphin - Heart of the Foe

Objective: Take down the queen.

For a final boss, this battle isn't actually that hard, just time consuming. To take down the queen, you need to blow the green anti-bodies with you sonar into the queen's heart to make it stop temporarily. Then all you'll have to do is dash attack it.
